Return of Documents from Home Office

Hi guys, can someone help me with some advice.

If I request for my marriage certificate and non-eu passport to be returned from Home Office, would it affect the on going process of EU Residence card Application for my immediate family member. Another government department needs to see the original of her Passport and marriage certificate.
