Applying for Wifes Passport - Holiday time

Hi. My wife obtained her ILR in March 2010 and was told that she could apply for her passport in one year from that date. i think the exact date was march 15th. we are intending to go to Pakistan in Januray possibly Februay for about 1-2 months. I know that we cant be outside of the country for more than three months but does this mean that if we stay away for two months we have to make those two mmonths up before applying or we dont have to and can apply in March as it has not gone above the three month period.
