Help with benefits and ilr please

I am due to apply for ILR in November 2010 as I am on a spouse visa at the moment... I have claimed contribution based JSA in the past for a few months when out of work (which shouldnt be a problem) and my wife has also claimed income based JSA as she is entitled to... However we have discovered that a few payments she recieved where wrongly given to us as a couple ( which is bad, as I have no recourse to public funds in my visa) How will this affect my application and is there anything we can do do fix this problem before I make my application?
