Technical changes of employment

I have a question regarding 'technical changes of employment'.

Im working in UK on 5 year WP. I came here in UK in 2006 on one year work permit on a contract job. In the 8th month of my job I got promotion with £4000 pay rise. My company did not inform this to HO.

Next month they advertised same post as a permanent job for me and then HO issued FLR for next 5 years. Based on this approval I got a permanent job in same company.

Now my question is, will I have any issue if I apply for ILR as my company did not inform HO for promotion and pay rise ? and To avoid any confusion, can I ask my HR to consider my promotion to date when HO actually issued FLR ? I mean if they can issue a new contract with different date.
