I am UK citizen and travelled abroad on passport from my birth country. I forgot to take my original certificate of naturalization (only have a copy on my computer) and my ILR is in old passport left at home
Does anyone know what the border agent will do upon returning to the UK

Go to your nearest British embassy/consulate and request emergency travel documents. These are valid for one year max (sometimes even single use) and get you back over the border without risk. It might take a few days to confirm your identity/eligibility, but you certainly don't want that to be done while you are sitting in an airport office. See also here.

Are you a visa national? If not, just take a flight and sort our the issue at the border. Have you got a British passport (even at home)? If you got the passport number, that would ease entry. You may want to call the immigration office at the airport you will land at and get their advice.
