Name changing and when to apply for Nationality

1)My wife had ILR on MARCH 2011 but her 3 years term completes in JAN2013.. do we apply in JAN or March 2013?
2)She has her father surname on passport can we change it in nationality to my surname? if we can any process to follow?
3)she went abroad for 86 days from Aug 15- Nov 10 2012... is that ok? as there is 90 days restriction period?

1) are you British? If you are, then when she completes the 3 years residence.
2) Just use the marriage surname in the application.
3) OK if the total for the last year was less than 90.

2)use same surname? i would like to change it on her British passport so if i use the same surname how will i be able to change after neutralization?

In the naturalisation application form, under surname put the marriage surname (yours). This way the certificate would be under the new name and for the British passport she would use the new name.

any proof we need to show? of name change or just explain in page 13?

The marriage certificate is accepted as proof in case a woman takes her husband name following marriage.

problem is even on marriage certificate the surname is of her father.
my name is only shown on husband name part... so we would required deed poll? or solicitors deceleration?

That's how marriage certificates usually are. However, the marriage certificate shows the link between her maiden name and your name.
