This should have been posted in the British Citizenship section of the forum.
You can register your son under section 1(3) as he was born in the UK and is entitled to register as British. Not sure if you can register in Pakistan or if it has to be done in the UK. Section 3(1) is mainly for children born abroad and is at the discretion of UKBA.
Your daughter is automatically British as she was born after you obtained ILR and you can apply for her passport directly and there is no need to register her first.

British citizenship - born on or after 1 January 1983
Being born in the UK doesn’t automatically give you British citizenship.
If you were born on or after 1 January 1983, you will be a British citizen if your mother or father was either:
a British citizen when you were born
‘settled’ in the UK when you were born
In most cases you will be a British citizen if your mother or father was born or naturalised in the UK.
The above quote is from this link after a google search -
https://www.gov.uk/british-passport-eligibility - with 'settled' meaning having ILR.
All citizenship applications need to be sent to Liverpool office as far as I am aware. The documents are in the attached link
