Can a contractor who is director of a limited company act as a referee for naturalization purpose? but not VAT registered

No, only a Director of a VAT register company can sign as referee per the link below.

Thanks but the link you sent got 'Chairman/director of limited company' who can be referee.
The VAT registered one is different one. Please suggest.

Should be fine then. If HO has a problem with one of your referees, they will likely ask for another.

One of my friend used an IT contractor friend as a referee and it was no issue.
The referee had post-grad from UK and my friend who applied had no history of 'bad character by conviction, warning etc'..

Was he the second referee or the main referee?
