I applied at NCS with JCAP , however I checked with my bank , they can see a request for only AN application fee. Just wondering if its normal? I was advised at NCS that both payment will be taken as one (£1236+£72ish).

That's normal. Payment for each is taken separately. There's usually a gap of around a week between the two.
