Tax credit over payment

Hi, My wife got her ILR in Sep 2015 and i got my ILR in Dec 2015 - both based on 10 years for continuance residence. Children are now British national being born here in UK. We are also claiming benefits since Jan 2016.
I have couple of questions here.

1. Re over paid tax credit amount. For current tax year 2016/17 my income goes up and i have informed HMRC recently about that. As a result we have been over paid tax credit amount by few hundred pounds. Today i spoke at HMRC and i told them that i want to pay back over paid amount to HMRC. However they said you can't or there is no need to pay us back over paid amount as our calculations for current tax year are based on estimated figures and when this tax year ends then we will have your actual income for tax year 2016/17. So, they said we will decide and see at that point how much amount was over paid. Also they have stopped any further tax credit payments to us in Aug 2016. As per HMRC the bottom line is currently there is no over payment (in real) as my current year income is based on estimate. My concern is how home office would treat that issue of over payment? where HMRC version is there is no over payment in real terms? shall i explain this in notes to the application? Please advise.

2. On a separate note, is that good idea that my wife wait for her AN application until Dec 2016 when i will also become eligible to apply for my AN and then we will apply together. Or she should apply as soon as she has completed 12 months on her ILR. Please advise.

2. There is no benefit or reduced fees for joint applications. There is also no "dependent" type process for citizenship. Each application is processed individually and independently.

If HMRC says you have not been overpaid, then you don't have a problem.

I had an actual overpayment, which I paid back, and wrote about it in my application and I was approved.

i have paid it back today voluntarily - don't want to take any risk.
