Passport not covering last 5 years.

I have submitted my BC request in December 2016 with my passport issued in 2013.
Is it going to be an issue and/or a delay?

Passport proves identity - you will have provided other documents proving residency. So you don't have an issue.

I may be wrong here but I think HO will like to see evidence that you are not outside the country for more than the permitted days either for the 3 years or 5 years depending on which route your application is based.

For example, if your application is based on the 5 years route, you will need evidence to show that you within the UK as required within those 5 years. This can either be through submitting your passport(s) covering the whole 5 years and providing other evidence as needed

I believe the OP is an EEA National so their passport wouldn't be stamped anyway, so they can't use that as evidence
