My wife recently received naturalization certificate and I am now eligible apply for 3 year route, I want to ask whether is it ok applying with spouse naturalization certificate only without waiting for the spouse's British passport?

Yes, its fine IF you meet the requirements for BC based on 3 years residence. Suggest use NCS for your application so you get to hang onto the original cert.
