I am British since 2013 and I wanted to know, when can he apply for naturalisation? because he is still under 18. He has been living with me in UK since March 2013

He can apply with your spouse yes.
He will also be subject to the good character requirement.

Do they have to wait for 12 months after ILR, before applying for Naturalisation?
or he can apply now, because he is under 18 and son of a British citizen

He can apply now, as one parent is British and both he and the other parent have ILR.
Given his age, he will be subject to both the good character and the residence requirement (he is expected to have resided in the UK for the past two years).
