My child was born in UK, few years after his birth, the whole family obtained ILR . When he was 5 year old, due to work relocation, we moved to Middle East for 9 years. We are now back in UK since 2016 as returning residents. We would like to register him for UK citizen but am not sure whether we could due to period of absence.

A UK born child under the age of 18 has an entitlement to register as British.

Correct. They have an entitlement to register, i.e. cannot be refused, till they reach the age of 18. If the child is over the age of 10, they are subject to the good character requirement though but this should not be an issue generally.
