Tax reference is the number for allocated by HMRC to the employer. You can find it in P60/P45. In citizenship form its asked in the section of employment history as an optional field. You may chose to leave it empty if you are not sure of it. Caseworker can anyway access your HMRC history so its not an issue.

Every taxpayer in the UK has a unique tax reference (UTR) number irrespective of whether you are self employed or employed by a company.

You can also find this number on HMRC's online services portal after you signup and login.
