Passport Application - Name issue

Hi All
So we just applied for our passport application and my wife got a mail letting her know that the name does not match her old passport. Her old passport was in her maiden name which recently expired. We intentionally did not renew it because we were applying for British citizenship. When we send this for an update to the Indian embassy a few years ago then just endorsed this on a page in the passport itself. We have never has any issues with this. However the interesting part is that all her visa's and applications to the Home office and any other documentation clearly has her marriage name and not her maiden name including her British citizenship certificate.
The letter states that we need to provide a passport with the correct name which is an issue as she has already acquired British nationality and the Indian consulate will not renew her passport.
What should be done here. We did call them up and the person on the other end did not really understand and said we need to provide these details.
