Self employment and WRS

Good afternoon,

I have made application for my sons British passport and HO is rejected application based on the fact I never registered with WRS, I will highlight chronically events and for some advise as I can't figure out if I had to register with WRS

1. July 2003 I applied for self employed visa
2. October 2003 application accepted - passport stamped.
3. 01.05.2004 Poland joined EU.
4. October 2004 I applied for temporary (5 year) resident permit while continuing self employment.
5. March 2005 i had permit application accepted and I got issued with paper book type blue permit.
6. Feb 2006 I took regular employment.
7. My employer wants to register WRS but checking my RP (there is a not on it that I can take employment and have employees rigths) he does not register me with WRS - I'm under assumption i don't need to do it either.
8. March 2021 i applied for sons passport under treaty rights, I provided all documentation from 2003 and I am challenged that my RP was for self employment and when I switched for employment I should have registered with WRS - I'm explaining that RP gives me right to take employment in 2006 and I don't have to register with WRS but HO claims I should and they will reject application.

My question is then, I was in self employment since July 2003 until Feb 2006 did I have to register with WRS taking employment in 2006 and would my RP covered exception of WRS, it had note stating I have full employment rights???
