Hi completed my First Passport Application form online. At the end it says ,

what you need to send
1 - Naturalisation Certificate.
2 - The passport used to enter the UK.

I got citizenship based on refugee, my passport i used to enter the UK is with Home Office , which they took at time of screening interview. I never received that passport back at any stage.

I have Naturalisation Certificate, but don't have that passport with me, I have photocopies though.
What should I do in that case ? Can moderators please guide me. Many Thanks.

Do you have a UK Travel Document? If so enclose that.
If not you need to include a covering letter explaining the lack of passport - include the copies you have.

I do have an expired UK Travel Document, I was confused whether should I include that or not, Because Send Document page mentioned "The passport used to enter the UK" so I thought maybe it is the one when I first entered into UK (with which Home country Passport).

As I have an expired UK Travel Document, do I still need to include a covering letter explaining Home Country Passport is not with me and include it's photocopies?

Yes, include the expired TD and copy of old passport, and a cover letter explaining.
