Absence : Confirming how days are counted

Just confirming how absence days are computed by home office. Reason for confirmation is that naturalization applications and HMRC methodology is different.

Leave 1 June 11:45 pm:
Arrive on 3 June 5 am:

Days of absence = 1 as days of travel are not counted? or 2 as not present on 1 June midnight. It seems home office calculations are independent of midnight.

Your example = 1 full day absence - departure and arrival days are not counted.
Naturalisation has it's own rules and laws, independent of the immigration system, or other methodologies. Why HMRC (tax office)?
