Apply for first UK passport from abroad

Hello everyone.
My wife attended her citizenship ceremony and now has her certificate of naturalization. She completed this through the spouse route with myself, a UK citizen and we have a son, born in UK with British passport. This was done 3 months ago.
I was relocated to Canada on a two year assignment through my company (in January), and I am employed by the Canada part of the company now. We are here on two year work permits. We intend to come back to the UK (in 2-3 years) and have kept our house in the UK (in joint names). It is rented out meantime.
For my wife applying for her first passport in the UK, I believe we may now risk the application on the 'residence intentions' issue. Can anyone advise if they believe this will be an issue, and how they would approach this?
