Im helping my sister apply for naturalisation and her residence card expired in July. She has ILR and has been in uk for more than 5 years

Should she apply for a new card and then apply? She does not have any plans to travel outside the country.

Should she apply only using euss reference number

While filling out the form there is a question about brp: (which option applies to her)

Are you able to provide a biometric residence permit (BRP) card with this application?
(Required)

Yes, and it is valid

No, my BRP is lost or stolen

No, I have already sent my BRP to the Home Office

No, I do not have a BRP for my most recent leave

Not necessary - she can use the expired card for naturalisation.

She should also quote the EUSS ref number.

This one - BRP is for UK ILR not EUSS, for which BRC is issued - Not an issue.
