Hello Advisor,
It’s been over a week, and I haven’t received confirmation that the Home Office has received my application. I usually receive an email confirming that the Home Office has received my application and is aiming to provide a decision soon, but I haven’t got one this time. Does this mean my application hasn’t reached the Home Office yet, or should I check the status of my application?

This can take a week or more, sometimes no email is received.

Yes, I have received the payment confirmation email. It has already been more than two weeks now. Should I send an email to confirm acknowledgment? If so, could you please let me know which email address I should use?

Acknowledgements aren't usually sent. You won't be kept up to date every step of the way.
