I am on ILR(approved Dec 2009) at the moment and my employer is planning to send me to stay and work from its Prague office for next few months.

Just want to whether it will affect my Naturalisation in Dec 2010?

More than 90 days absence in the year preceding the naturalisation application may affect eligibility. See Standard requirements and Annex B: The residence requirements.
