ILR - Spouse maternity Absence in UK

Hi All,
My wife came to UK with me in 2008 on HSMP and has lived with me ever since, except in the year 2010 she went to india for about 11 months for maternity and returned back on 2011 April.
I am due to apply for ILR in 2013 January.
The Visa is continous and has no breaks.
I do not have cohabitation documents for her in the period between 2010 may and 2011 april.
Now i can only produce cohabitation documents between april 2011 till jan 2013.
Is this going to be a problem.... The Home office helpline lady thinks it is....
Can anyone help me here please.
