Do you think my ILR application in 2018 would be affected/refused if i had some VAT business debts ( not personal ) that are becoming impossible to pay off in time ?

I assume you are on Tier 1 General too. Business debt in case of limited company has nothing to do with genuine personal income declared to HMRC.
