Tier 1 200k ILR valid leave gap important

Hi to all Dear and Respected Members
I came into this route in november 2012 applied for tier 1 entreprenuer 200k extention in november 2015 and got refused , did AR(admin review) and again refused and they says either do JR (judicial review) or do a fresh apply so i choose to do fresh apply and did apply within 28 days after the refusal.
while was waiting for the outcome, HO send me notification IS.96 to report to the reporting center every two weeks , mentioned there that i got temporary permision to stay as in act 1971. and i did report there.
got refused again and done AR and succeeded (start of may 2016), all process took about 6 months
QUESTION
My 5 years will complete in november 2017 and in SET O form page 22 there is mentioned if i had more than 28 days gap between valid leave it can affect my 5 years continues period (and my visa was expired in end of november 2012) ,
please let me know will it affect my continues 5 years period or it will be ok if i apply for ILR in november 2017 .
