ILR queries...

Hi all forum members,
I'm looking to apply for ILR to stay in the UK, and I have been in the UK for almost 12 years now through studying here (since Sept 2005). However, I have been in and out of the country for more than 540 days I believe (exactly number of days dunno yet...), and when I was looking for my passports, I realized that I had lost one of them... the passport that I had lost had the stamps from 2006-2010. Currently holding a BNO with a tier 5 YMS to come back and work.
So my question is...
Will I still be eligible to apply? or is there a way around it? could I possibly provide evidence that I had been in the UK during the years of that missing passports?
