Tier 2 to ILR Salary Increase

Hi,
I'm planning to apply for ILR by the end of March. In April last year I successfully negotiated a £6000 pay rise, that bumped my salary from £32000 to £38000 pa. The increase was reported to the HO as a performance based raise.
Now my employer is giving everyone a pay rise, which will increase my salary to £41000. Should I ask my boss to hold my raise until after I'm done with my application or should I accept it? Will this increment, being given just a couple of months before my ILR application, raise any red flags or should be ok as I am already above the required £35k thresold?
