I have worked in a UK university as a skilled worker for 3.5 years. However during the first year of my skilled work, I did not apply a T2 visa as I have a doctorate extension scheme visa which allows me to work. I am wondering whether my first year work can be accounted into 5 year period for a future ILR application?

Unfortunately not. Tier 4 (any sub category) does not count for or lead to ILR based on 5 years residence.

You will have to wait for till you meet the 5 years Tier 2 requirements, starting from date your Tier 2 visa was originally issued.
