Removing wife from house deeds - ILR application

Hi guys,
My wife is applying for her ILR in June as I'm a British Citizen.
We have already been married for 5 years and her ILR deadline is around June.
I'm remortgaging the flat we own, under my name only and she was going to transfer the equity to me with this remortgage, but now she has changed her mind as she's convinced it will effect the application.
Will that impact her application if she's not on the house deeds as a joint owner? She's on council tax bill.
I can put her down as a legal resident.
