10 year long residency route

My father is a british citizen and has been since the 1960's, my mother, sister and i were allowed entry into the uk in 2006 under a spouse visa for my mother with my sister and i as dependants. My father isn't great and was involved in other relations that my mother was not aware of at the time. My mother completed her 2.5 years of continuous stay in the uk in 2008 and passed her ESOL english exam. This was supposed to allow her to be granted indefinite leave to remain however my father says "he filled in outdated paperwork" and that the home office rejected her indefinite leave to remain application.
My father did not make my mother aware of any of this and it was all unknown to my mother until 2010 when she discovered my father had in fact not sent the documents on time purposefully and that she was now living illegally in the UK as he had continuously lied to her about the home office taking a long time to process paperwork. My mother was left powerless as she had intermediate english and no money to seek legal advice, he had continuously lied to her several times that he fixed the problem. In 2011 it was discovered by the home office that my mother had not left the county(side note in 2007 and 2011 my mother gave birth two of my siblings who were born british as my father is a british citizen).
The home office then tried to deport my mother, my sister and i however were restricted in doing so due to her being the mother of two british children so she was put on a 10 year long residence visa route in which we had to renew the visa every 2.5 years and have to meet several conditions with no recourse to public funds. In around 2013 she convinced my father to fill in application forms to allow my sister and i to claim british citizenship through inheritance from my father. This worked for my sister and she became a british citizen in 2013. My application was rejected due to the fact that i was born in pakistan and my parents had their ceremony in 2000 ( before my birth which is in 2001) however they had registered the marriage in 2003 which is after my birth. This was stated on their marriage certificate and this did not apply to my sister as she was born in 2004. We have always struggled a lot with money as my father did not help much financially.
I only recently started university and am in first year, i was granted british citizenship last year due to discovering form UKF which was law in law in 2014 which had resulted in people being born "outside" of marriage to british fathers to claim citizenship through descent. I underwent a prolonged period of depression in which i discovered this as a result of finding out that i would not receive student finance support under my 10 year route.
My mother is still on the 10 year no recourse to public funds route, my father is even more hesitant to send off the extension to her 2.5 year visa now that my sister and i are not involved. My mother has suffered a lot of depression throughout the years due to his actions. If he does refuse to send her extension off, does she have any rights that would allow the home office to let her stay in the UK ? would she have to restart on the 10 year route if he does not not send the application ? Is there any way to get out of this messy situation ?
