First Query:
I am on a Skilled worked visa. My BRP was granted on 13/07/2017, and I will be eligible to apply for ILR on 14/06/2021 based on the '28 days before end of qualifying period' rule.

Is the 'application date' for the 28 days rule the online submission date or the biometric appointment date? As in, should I submit my application online on 14/06, or can I submit earlier and get a biometric appointment on 14/06?

Second Query:
My wife, who is on a skilled worker dependant visa, has the following dates:
BRP Issue date (stated on BRP): 18/05/2021
90 days vignette start date: 01/06/2021
Entry into UK: 07/08/2021

For her ILR application, should we count 28 days back from the BRP issue date or the vignette date?

The date of application is the date you submit and pay online and not the UKCVAS appointment date.
