Has this ever happened to anyone before?

I applied for HSMP JR and got approval, however PEO said they are gonna keep the letters from employer confirming that I'm still needed, then gave me everything else back pretty much.

Yes they keep some of the things. I think the letter was addressed or specifically written for them so its theirs to keep. Anyway you wont need it now
