Travelling in the EU on a Second Passport

Hi there,
My passport is currently with the UKBA and I don't anticipate getting a response to my EEA2 Application any time soon. Before sending off my application for the RC, I was living here on an EEA Family Permit which expires mid-December. However, I would like to travel first to Sweden and from there onwards to my wife's homeland of Lithuania with her over the Christmas period.
I have a second passport (New Zealand), which is devoid of any stamps having been recently renewed. I was hoping to travel on that rather than go through the hassle of getting my main passport back.
I assume any border checks would only be done arriving in Sweden, departing Lithuania and arriving back into the UK. My question: If I were to travel on the NZ passport, would I likely encounter any problems with this in Sweden/Lithuania and, perhaps more importantly - be able to reenter the UK on this?
I have a certified photocopy of the ID page of my main (Australian) passport, a letter of acceptane from the UKBA (and hopefully a CoA some time soon) - would presentation of those and something that confirms my address in the UK along with the NZ passport be sufficient?
