you are in wrong forum and must write in correct
forum.
Anyhow if you have COA confirming the right of work along with the passport then regardless of your old visa working entitlement you must be given NI number. You should contact them again and try to explain your rights under EU directive. Try to speak to their senior officer there.

relative question:
what if someone has COA but not passport? Can they issue NiN with Non-EU identity card/driving license?

Call and ask them to send you the CA5400 form.
My wife told them that she has COA, and they send us the application form. We need to send it along with photocopies of passport and EEA Family permit.
Hope this helps.
