I married to EU National and living together after marriage. I'm Pakistani National. My Wife is having housing benefits and stop her Job seeker benefits but having child benefit. She is registered as self employed and earning around £600. I'm going to submit my EEA2 application. will her housing benefits can affect my EEA2 Application? If yes so , how serious these can be?

Tax Credits and Housing Benefit present no problems with the application, more important to have strong verifiable evidence of self-employment.

£600 a week she should not be getting housing benefit.
