I was about to apply from the netherldands, but they are saying there is an additional fee for using the visa processing centre. Do EEA nationals still have to pay as well?

Hiya. This is my experience:
I did applied last monday for eea family permit and on the website, before you can print your application, you need to pay 57pounds (i dnt remember exactly) so I used my debit card because if you dont pay them after 3hours, they will cancel your appointment. Then I went for my appointment, the woman on the application centre told me that I dont need to pay because family permit is free and i explained her that I cant print my application unless I pay online so what happened is she took my card details and they said they will refund it, it will take about 3weeks.

We paid nothing for the Spanish & Netherlands visas. I am an Irish citizen and my civil partner is Chinese. We also applied for a UK EEA family permit and didn't pay either. We are still waiting for the result of this application.
You should be able to get the visa for free if you are married to an EEA citizen.
You should talk to the visa processing centre about this. The NLD processing centre in Beijing knows about this visa. In Beijing, we were able to make an appointment through the visa application centre to go directly to the NLD embassy to apply for the visa.
Please note: this visa is only called an EEA family permit in the UK - not in other countries.
