eea2 residence card questions

Hi,
I am an italian citizen working in UK. I have just relocated back to UK from Asia for work and my filipino wife came with me. She got her EEA family permit without problems and we are now about to apply for the residence card (eaa2). A few questions:
Her 6 months family permit will expire at the end of October, I have read the processing time for the residence card can take anywhere between a month and even 6months. How does it work? when she applies her visa gets automatically extended? What if they don't end up processing the application before her current visa expires?
Regarding the sponsor part of the application, I am neither a permanent resident nor registered as qualified person, so I guess I just need to fill section 12 and my employer needs to confirm my employment.
Regarding Section 5, they mention we need to provide at least 6 items as evidence we live together. We have
- council tax addressed to us jointly
- electricity bill addressed to us jointly
- tenancy agreement addressed to myself only
- bank statement addressed to myself only (I have tried to make it a joint account but the bank would not do it because they need her to have at least 6months visa left). I have statements from 2 different banks and I should be able to get a 3rd one as well, but all addressed to me only. Do they count as multiple items?
If they don't count as multiple items, we don't have 6 items, is that enough? the rest of the evidence requested doesn't seem to prove we live together (pictures/communications logs...) but rather prove we have been in contact. We have lived together for a year in japan as well fwiw
They also ask for my last 3 months payslips. So far I only got 2 payslips since moving back to London and the 3rd will come in a few weeks. IS it necessary/better to give 3 payslips or just apply now without wasting further time? Also my firm only gives payslips in pdf format, is that ok with the Home Office (i.e. a print out)?
All these documents need to be provided in original or copy is ok? Some of my bank statements are paperless, does a print out of the pdf work or needs to be an original (hence I need to request one to be sent)?
