URGENT Father ill, need to travel. Passport with Home Office

My elderly father is ill and if his condition worsens I will need to make an urgent trip to Thailand.
But I submitted my passport with my EEA PR application. What are options?
1) If I get an emergency travel document from the Thai Embassy will it complicate matters?
2) If I ask the Home Office to return my passport, how long will it take for me to get it? What would happen to my application? I don't want to withdraw it.
Would I need to wait in Thailand for my visa application to be decided, or could I get entry clearance to return before it's decided? (I received my COA mid-August)
I want to spend time with my father, but I also need to be able to return to the UK. What is the best way forward?
