Move EEA Family Member Residence Documentation to passport

Hi all,
My wife (who is on EEA-family member residence documentation) recently tried to apply for a visa to France (via TLSconnect) for travelling to France alone (tourist visa). TLSconnect refused to take her documents based on the single fact that her residence documentation was on the separate paper and not in the passport.
Hence the question:
Is it possible to transfer residence documentation (expiring in 2018) to her passport. I have searched for information on Home Office website and there is nothing there on the topic.
I don't know if they even put Residence Documentation in the passport (then why my wife has it on a separate paper?).
Does anyone have any experience with this?
And also, what are the ways to contact Home Office on this issue (phone, post or email?)
