I am a non EU national family member and my partner is an EU national. We had our civil partnership in September the 9th 2011 and we applied for the visa on the 20th of September 2011. I received a permit valid from the 28t) of November to work and study as family member of EU national for 5 years.

•My partner has worked from:
2011 till 2013, as well as finishing his degree.
• Later he worked for another company from 2013 till January 2014 ( with no unemployment gaps).
•He then found another job in January 2014 which he worked up to October 2014
•From October 2014 he became self employed

We gathered all evidence and tax return from HMRC to prove his current status.

I have worked in only one company throughout the whole period and studied, which I graduate in November 2016. We have lived together for the past 5 years.

2 questions:

1 - we aren't quite sure what happened but we don't seem to find the payslips for the period he was employed by other companies. Is there any way around it?

2 - is it possible for anyone to point any evidence or bits of the application process that it may be lacking/missing?

You would need more than that.
You can also use job contracts, P60s, P45s, payslips, letters from employer for example: bonus/payrise/promotion letters & etc.

My suggestion was precisely because they cannot find the payslips. P60/P45s complemented with anything else you have as suggested by noajthan.

Another way to compensate for payslips is bank statements showing the regular month/weekly payments into your personal account. Topping it off with the employment history from HMRC could cover for the lack of payslips and you should be fine.

In this case there is no "less is more". More is more!
