British Citizenship for Greek Wife

Looking for some help and direction to applying for my wife to become a British citizen.

She is originally from Greece and has been living & working in the UK since July 2015. And we have been married since September 2016.

As I understand it she will first need to apply for the permanent residency card then after July 2018 (her third year as we are married) the British citizenship / neutralisation process?

As she has not been in the country a full 5 years we cannot complete the permanent residency online, which has also very much confused us.

Really appreciate any advice on this process

No, she needs 5 years residence as a qualified person (EU Citizen) before she can apply for confirmation of PR. The 3 years spouse of British citizens is ONLY relevant to citizenship application for herself. To apply for citizenship, she needs PR which takes 5 years to attain.
As she has not been in the country a full 5 years we cannot complete the permanent residency online, which has also very much confused us.

She needs 5 years residence, then PR, only then can she apply for citizenship.

Your wife will have to qualify for PR first, after completing a full 5 years of residence exercising her Treaty rights. Only then will she be able to apply for British citizenship.
