They still have my passport!! EEA family permit woes...

Hi there,
I am an Australian citizen currently living with my British wife in Germany. I qualify for the EEA family permit and I applied recently. They have not yet made their decision. We fly to UK on July 11th and if they decision is not made by July 9th, I will need to collect my passport from the office in Berlin where it is being kept.
My questions: What happens to my application if I collect my passport early?
Will I need to apply again?
Is it possible to apply again from within the UK or do I have to be outside the UK?
Any advice would be much appreciated.
