When should we apply for permanent residence?

Hi
My wife and I are about to apply for permanent residence. We have lived in the UK for 5 continuous years (I am EU and she is non-EU).
I am not sure when we should apply. We first arrived in the UK in September 2013 (already married), but my Wife came without a RC. Instead, she received a 1a stamp, which gave her the right to work here until she received her RC.
Then, she applied and got her 5 year visa from March 2014. Now, the visa is expiring in March 2019, but I have already exercised my treaty right for 5 years.
Is the qualified residence considered from the day we first entered the UK or from the day she got her 5-year residence card?
