EU Settlement Scheme Family Permit

Hello,
I am German and my wife, who has an Iranian passport, has applied for an EU Settlement Scheme Family Permit, because I have pre-settled status. She applied from a visa application centre (called TLScontact) in Turkey for it and is now asked to submit her passport.
Has anyone experience what this exactly means? Is her Permit as good as approved?
We ask ourselves why they would like to have her passport if they would refuse her Permit.
