Does refusal to issue resident permit stops the clock?

hello everyone.I'd like to know if a refusal to issued a resident permit stops the clock in long residence category.That was only a refusal to issue a resident permit although I'm married to a eea national italian ho refused me at the time 2005 to issue one.My wife was not working at the time.But soon that was sorted.I'd like to know if long residence case can i still apply for ILR through this route.I never had any of that things the website said like notices is151a or others they said.Just a refusal to issue a resident card.I'd like to know if that stops the clock to 14 years residence.I came here as visitor april 1998 and after renew my extensions got 1999 2000 2001 2002 2003 2004(married as student) 2005 may...applied for eea resident card got refuse after sometime.reapplyed again got resident card 2006,apply again resident card 2007 valid 2012.I'd like to know if this refusal in issue a resident card stops the clock for 14 years residence .thanks.We can not apply for PR because my wife who is my sponsor has not been working continuoslly in uk.she has studying and working on and off.thanks.
