The path to citizenship requires you to have obtained PR regardless if you applied using form EEA3/EEA4 or not. The naturalisation application form have a section for EEA nationals and their family member (section 2.4-2.6) which require same evidence as form EEA3/EEA4. You will need to provide evidence for the EEA national activity.
If you think a EEA3/4 application would not be successful, then a naturalisation application won't be successful either.

In order to successfully apply for citizenship you will need to provide evidence that you have obtained permanent residence at least a year ago. Therefore if there is a gap of two years when your wife was not exercising treaty rights your application for citizenship won't succeed.

What were the specific reasons for the two year gap? Did your wife just give up her job? Had she worked for more than a year before doing so? Did she stop due to other reasons? Was she looking for work during this time? These points might be relevant.
One thing is certain, if you and your wife fail to get PR, then you cannot apply for citizenship on that basis. Applying for PR is free, but citizenship is not.

You can't use an EHIC card issued by the host nation ( UK) as proof of CSI in the host nation(UK).
EHIC cards are temporary CSI for use abroad in another EEA country.

Your status is dependent on the EEA national, it is not independent of her. The EEA national needs to comply with the regulations in order to qualify for PR. Keep your records for the future.
