Switch Passport (nationality) while switching to GT_Urgent

Hi all,
I have received the endorsement two months ago and started to apply for stage 2. I am now on Tier 2 Skilled Work Visa on Passport A but I planned to switch to my Passport B while I applying for GT. I just found that I applied for stage 1 using my Passport A.
My question is whether I should hand in to the Home Office two passports and include a cover letter saying I want the new visa on Passport B. I already submitted my stage 2 today and found that I put Passport A in "nationality" and Passport B (the one I want to use this time for GT) in "other nationalities". Does that influence which one the Home Office will use for my GT?
Any advice is highly appreciated. Booked tomorrow so it is urgent. Thank you !
