Stage 2 application asking for fee of stage 1 again

Hi,
I applied for my GTV stage 1 endorsement (British Academy under fast track route but standard priority) last month and paid £ 524. As per home office rules, I need to pay the remaining fee of £ 192 during the stage 2 application.
I recently received the endorsement and filled out my GTV stage 2 application. After paying for IHS, the system is asking me to pay full £ 716, which means it does not regard that I have already paid £ 524 at the stage 1. It will help if you help in understanding -
1) Is there a solution to rectify this amount/fee?
2) If I pay the full amount of £ 716 now, is there a method to get the refund of £ 524 later?
