I called home office today and asked the same question, the home office rep said that you can't do that because of BRP. But she said you can do that a day apart. For example if you apply FLR(M) on Monday, you can apply for SET(M) on Tuesday. my situation is similar to yours but I have applied for ILR on 30th Sep, got approval letter on 10th Feb.
applied for my wife's FLR (M) on 5th Dec and Bio done on 21st Dec and waiting for the decision.
On 11th Feb I have sent a letter to HO requesting to process he application as initially I have requested to withhold FLR-m until a decision is made on my ILR (not sure whether this will make a different)- but no harm in giving them a kick in the backside with a letter and copies of your ILR docs
on another note: I dont seems to find any processing timelines for FLR M applications on this forum, OR may be I am missing something?

I send the Doctors letter along with other documents and the covering letter attached.
In the decision the court accepted that I satisfy the maintenance requirement after deducting rent, council tax , loan instalment and credit card bills but still they decided not to give my wife the visa based on her initial application which was a 2 years route to settlement because they were doing the future predictions that in April 2014 I will be paying tax and my pay will not be enough to fulfil the maintenance requirement as I am not paying tax because I started my job in Nov,2013.
Is it worth to appeal against the decision or let it be like this in which case my wife will have to wait 10 years for settlement.
You never know with Home Office. They said after 01.01.14 they will deal with applications within 8 weeks from the date when the application was sent, and if they can't make decision in this period they will inform applicant.
